fix(outdated): ensure "Latest" version is greater than "Update" version (#27390)
Fixes #27038.

Previously, for NPM packages the latest version was the version with the
"latest" tag. For JSR packages, the latest version was the greatest
version that matched a `*` version requirement. Unfortunately, that
doesn't work well with pre-release versions.

This PR changes it so that the latest version is always > the currently
requested version.
For NPM: if "latest" tag > current then "latest" tag; otherwise the
greatest version that is >= current
For JSR: greatest version >= current

This is the most reasonable behavior I could come up with. For example,

```
versions:
2.0.0-beta.2
2.0.0-beta.1
1.0.0 => "latest" tag

with a version req `^2.0.0-beta.1`

previously:
"Update" column => 2.0.0-beta.2
"Latest" column => 1.0.0

now:
"Update" column => 2.0.0-beta.2
"Latest" column => 2.0.0-beta.2
```

fix(compile): analyze modules in directory specified in --include (#27296)
I ended up changing the file system implementation to determine
its root directory as the last step of building it instead of being the
first step which makes it much more reliable.

feat: subcommand to view and update outdated dependencies (#26942)
Closes #20487

Currently spelled

```

Works across package.json and deno.json, and in workspaces.

There's a bit of duplicated code, I'll refactor to reduce this in follow
ups

### Printing outdated deps (current output below which basically mimics
pnpm, but requesting feedback / suggestions)

## Future work

Known issues (to be fixed in follow ups):
- If no top level dependencies have changed, we won't update transitive
deps (even if they could be updated)
- Can't filter transitive deps, or update them to specific versions

## TODO (in this PR):
- ~~spec tests for filters~~
- ~~spec test for mixed workspace (have tested manually)~~
- tweak output
- suggestion when you try `deno update`

feat: Wasm module support (#26668)
Support for Wasm modules.

Note this implements the standard where the default export is the
instance (not the module). The module will come later with source phase
imports.

fix: otel resiliency (#26857)
Improving the breadth of collected data, and ensuring that the collected
data is more likely to be successfully reported.

- Use `log` crate in more places
- Hook up `log` crate to otel
- Switch to process-wide otel processors
- Handle places that use `process::exit`

Also adds a more robust testing framework, with a deterministic tracing
setting.

feat(node): stabilize detecting if CJS via "type": "commonjs" in a package.json (#26439)
This will respect `"type": "commonjs"` in a package.json to determine if
`.js`/`.jsx`/`.ts`/.tsx` files are CJS or ESM. If the file is found to
be ESM it will be loaded as ESM though.

Runs a server that just returns the header tarball and checksum, and
sets the `NODEJS_ORG_MIRROR` env var so that `node-gyp` uses it instead

fix: .npmrc settings not being passed to install/add command (#26473)
We weren't passing the resolved npmrc settings to the install commands.
This lead us to always fall back to the default registry url instead of
using the one from npmrc.

Reland "refactor(fetch): reimplement fetch with hyper instead of reqwest" (#24593)
Originally landed in
f6fd6619e7.
Reverted in https://github.com/denoland/deno/pull/24574.

This reland contains a fix that sends "Accept: */*" header for calls made
from "FileFetcher". Absence of this header made downloading source code
from JSR broken. This is tested by ensuring this header is present in the
test server that servers JSR packages.

feat(node): Support executing npm package lifecycle scripts (preinstall/install/postinstall) (#24487)
Adds support for running npm package lifecycle scripts, opted into via a
new `--allow-scripts` flag.

With this PR, when running `deno cache` (or `DENO_FUTURE=1 deno
install`) you can specify the `--allow-scripts=pkg1,pkg2` flag to run
lifecycle scripts attached to the given packages.

Note at the moment this only works when `nodeModulesDir` is true (using
the local resolver).

When a package with un-run lifecycle scripts is encountered, we emit a
warning suggesting things may not work and to try running lifecycle
scripts. Additionally, if a package script implicitly requires
`node-gyp` and it's not found on the system, we emit a warning.

Extra things in this PR:
- Extracted out bits of `task.rs` into a separate module for reuse
- Added a couple fields to `process.config` in order to support
`node-gyp` (it relies on a few variables being there)
- Drive by fix to downloading new npm packages to test registry

feat: npm workspace and better Deno workspace support (#24334)
Adds much better support for the unstable Deno workspaces as well as
support for npm workspaces. npm workspaces is still lacking in that we
only install packages into the root node_modules folder. We'll make it
smarter over time in order for it to figure out when to add node_modules
folders within packages.

This includes a breaking change in config file resolution where we stop
searching for config files on the first found package.json unless it's
in a workspace. For the previous behaviour, the root deno.json needs to
be updated to be a workspace by adding `"workspace":
["./path-to-pkg-json-folder-goes-here"]`. See details in
https://github.com/denoland/deno_config/pull/66

It uses upgraded `hyper` and `hyper-util` that fixed the previous
problem in https://github.com/hyperium/hyper/pull/3691.

fix(ext/node): discover .npmrc in user's homedir (#24021)
This commit adds discovery of `.npmrc` files in user's homedir.

This is not a perfect fix as it doesn't merge multiple `.npmrc` files
together as per https://github.com/denoland/deno/issues/23954
but allows to fallback if no `.npmrc` file is discovered in the project
root.

chore: upgrade to reqwest 0.12.4 and rustls 0.22 (#24056)
This commit updates Deno to use `reqwest` at 0.12.4
and `rustls` at 0.22. Other related crates were updated
as well to match versions accepted by `reqwest` and `rustls`.

Note: we are not using the latest available `rustls` yet,
but this upgrade was non-trivial already, so a bump to
0.23 for `rustls` will be done in a separate commit.

fix(ext/node): lossy UTF-8 read node_modules files (#24140)
Previously various reads of files in `node_modules` would error on
invalid UTF-8. These were cases involving:

- reading package.json from Rust
- reading package.json from JS
- reading CommonJS files from JS
- reading CommonJS files from Rust (for ESM translation)
- reading ESM files from Rust

FUTURE: initial support for .npmrc file (#23560)
This commit adds initial support for ".npmrc" files.

Currently we only discover ".npmrc" files next to "package.json" files
and discovering these files in user home dir is left for a follow up.

This pass supports "_authToken" and "_auth" configuration
for providing authentication.

LSP support has been left for a follow up PR.

The stderr stream from the LSP is consumed by a separate thread, so it
may not have processed the part we care about yet. Instead, wait until
you see the measure for the request you care about.

perf(lsp): Cache semantic tokens for open documents (#23799)
VScode will typically send a `textDocument/semanticTokens/full` request
followed by `textDocument/semanticTokens/range`, and occassionally
request semantic tokens even when we know nothing has changed. Semantic
tokens also get refreshed on each change. Computing semantic tokens is
relatively heavy in TSC, so we should avoid it as much as possible.

Caches the semantic tokens for open documents, to avoid making TSC do
unnecessary work. Results in a noticeable improvement in local
benchmarking

chore: enable clippy::print_stdout and clippy::print_stderr (#23732)
1. Generally we should prefer to use the `log` crate.
2. I very often accidentally commit `eprintln`s.

When we should use `println` or `eprintln`, it's not too bad to be a bit
more verbose and ignore the lint rule.

fix(lsp): Pass diagnostic codes to TSC as numbers (#23720)
Fixes the `Debug Failure` errors described in
https://github.com/denoland/deno/issues/23643#issuecomment-2094552765 .

The issue here was that we were passing diagnostic codes as strings but
TSC expects the codes to be numbers. This resulted in some quick fixes
not working (as illustrated by the test added here which fails before
this PR).

The first commit is the actual fix. The rest are just test related.
